For Windows, I use a program called BeyondCompare. It shows two files in side-by-side windows and highlights the differences in the files. Features are available for selectively copying portions of code to the opposite window. It's commercial but there is a evaluation version that runs for 30 days.
I believe that there are others on SourceForge for Windows (WinMerge, I think). There must be similar applications available for *nix. Maybe someone can elaborate.
