Yes you will be able to keep both menus.
The right menu is based on the module mod_mainmenu.php
The top menu is a dynamic horizontal menu that is hardcoded into your template.
If you have 5 menus assigned to the Main Menu, only these 5 will show in the dynamic horizontal menu.
With MyMenu, a new module is created, with the name you specify and you assign any number of menu items to it and position it anywhere you want. these items will not be visible in the top horizontal menu.

The top horizontal menu is a slightly modified version of the one you are using and is showing all the main menu items.
The right menu is a Mymenu. I have decided not to display the Main Menu module.
